Matapos malinis ni Secretary Roy Cimatu ng Department of Environment and Natural Resources ang Boracay makalipas ang limang buwan noong 2018, iniutos naman ni Pangulong Duterte sa kanya na sunod na linisin ang Manila Bay. Nakita ng kalihim na maraming beses na mas malaki ang problemang kinahaharap ng Manila Bay kumpara sa Boracay, at sinabi sa Pangulo na aabutin ng higit sampung taon bago maisakatuparan ang paglilinis ng bay. Ang polusyon sa Manila bay ay resulta ng ilang dekadang pagpapabaya, mula sa milyon-milyong kabahayan na nakatayo sa gilid ng mga sapa at ilog na kadugtong ng Ilog Pasig na dumadaloy hanggang sa Manila Bay. Itinatapon ng milyon-milyong bahay na ito ang kanilang mga basura at human sewage direkta sa mga daluyan at patungo sa Ilog Pasig. Sa kasalukuyan, itinuturing na hindi ligtas para sa paggamit ng tao ang tubig ng Manila Bay.
